Nested multiple folders appeared when Transferring MAIL to another Mac

Hello. I wanted to setup MAIL on another Mac. I couldn't transfer everything so I couldn't use migration Asst. 
Old Mac (lion) to NEWER Mac (el capitan) - 
I copied the mail folder, mail downloads & plist to an external drive. 
Copied all items in appropriate location - Library in users & plist in prefs. 
Mac had been completely reformatted. MAIL was clean and empty. 

I launched MAIL thinking all my email accts would populate as I had done this countless times thru the years. 

Nothing transferred over to MAIL. 
Tried several times and gave up. 

I decided to start from scratch manually setup each email acct. and import MAILBOX folders that were housed on my old Mac and not In the cloud. 

The imported mailboxes came thru except there were countless nested folders inside each MAILBOX. The emails did import into each folder. These folders had were titled with a singular number (1, 2, etc and 1 folder named 'DATA')
I have many mailboxes. Deleting all these folders for each mailbox would be labor intensive. 
I rebuilt mailboxes- no change. 
Any suggestions would be greater appreciated. 
What went wrong?

I had a similar experience some years back, probably under Yosemite or earlier,  when I tried to import some archives into an existing and active MAIL setup. I was disgusted, but rarely refer back to archives, so I just left them in Apple's jumbled mess. You of course are not dealing with just archives. It will be interesting to see if anyone has a better way. Good luck!

Thanks Alex. The one difference with my setup was that MAIL in the newer iMac is new. I installed El Capitan.
I hope someone will be able to point me in the right direction.
