Apple mail gone crazy

- Mail is crashing regularly (and upon reopen), 
- mail that has been marked Read is not showing, 
- Undo is not consistent- e.g., delete/undo in Inbox does not reveal the message back in Inbox but Search finds it in the inbox or still in trash.  
- Junk mail handling is different from prior version, etc.  Junk mail deletions tells me that it cannot put in the Junk folder but there it is anyway.
- the whole handling of Junk mail has changed since the last version; I think they put the 3rd string team on this product. (another story)

Running latest Sierra and Mail.
  
Dropped Yahoo and re”installed” the account.  no joy but iCloud account now showing Gmail messages. I don’t use iCloud mail.
Yahoo SMTP output mail server does not show server sometimes even after rebuilding the account. 
 
Yahoo mail website looks whole. [By resetting mail at Yahoo website to Unread I can download previously read mail using Get Mail.] 

I haven’t tried reinstalling the Mail program.  To perhaps insure a better re-install which mail files/folders should I delete and where are they.  

All my mail is on iMap accounts (yahoo and Gmail -for Tidbits) TimeMachine.

Note: a while back I decided to go all Apples products except Office. 

- I now went back to Opera because Safari web page download have a discernible stall which is not  consistent. Opera does not do this. 
- Using 802.11ac router and chips in MBP and iMac.  Internet speed is 300 Mbs.  This makes no difference to Safari. 
- I’m open to using another mail program that has 3 panel display and simply works.  Mailplane (Gmail oriented), AirMail ???

What’s the Apple Mail fix, if any? 
What a good email program?  
- This Google search produces a plethora of apps but ???  We’ve discussed this before in Tidbits but time does not stand still.
- I’m a zero Inbox guy with all mail including Junk being distributed to folders under rules.

Any and all help appreciated.  Frustrated in So. Calif.

First 3 have been done a couple of times
I don’t knowingly use plugins except Lastpass.  But then again I couldn’t find plugins in System/Library, Library, User/Library, Application Support/Library(s).  I’m not too knowledgeable when searching these trees.  Any particular folder/file paths to follow?

Will try another User account but I’ll loose my Rules.  Where are the Mail Pref Rules located?  I could get them from TimeMachine.

If I do the Combo update, will the corrupt Mail Prefs be clobbered or adopted?

PPS - in few minutes its taken to write tis message, Mail has saved 30 different copies of this draft email as I write it; each one is longer.  When I send this message these copies will remain.

I assume you've tried all of these?

quit and restart Mail
logout and log back in
restart the mac
disable any Mail plugins such as SpamSieve or Mail Tags
update any plugins to the most recent versions

create a new user on the mac, and set up your mail accounts fresh on
that account to see if the problem persists.  (If not, it's likely a
preferences corruption problem.)

Download the Sierra 10.12.6 combo updater and install it

Oh, definitely, for a Gmail account with Mail.app - turn off the setting to store drafts on the server. Settings / accounts, the "Mailbox behaviors" page at the top. Store them on your Mac instead. I know that it can be good to store drafts on the server if you want to go back to them later, but Mail.app and Gmail blow up drafts when you tell it to store drafts on the server.

didn’t find Bundles folder in User folder; was on in System

Created temp admin account with Yahoo Mail.    Joy.

Back to my normal admin account.  
- backed up to TimeMachine;
- deleted Yahoo account; \
- installed Combo.
- message in sidebar shows download of 2700+ messages started
- but that progress message disappeared.  Maybe Yahoo is throttling upload.  

But net-net for now Read mail is not disappearing.

Mail plugins live in user/Library/Mail/Bundles and have an extension
.mailbundle

user/Library/Mail/V4/Maildata/SyncedRules.plist  seems to be the
important one.  But if something is clobbered in there, copying won't
help diagnose the problem.  Just see if all of the accounts work right
when set up fresh with the defaults first.

There are two other files with Rules in the name, but I don't know what
they do.  All of my rules are in SyncedRules.

It won't change anything about prefs.  To some extent it's a bit of
voodoo, that I've never seen hurt anything, but a few times has
magically fixed something.

Your local woo shop will probably sell you just the feather for a mere
few hundred dollars, but I'm sure it wil be an extra special, potent
feather.

Ah, you're using gmail!  You'll have to choose between thousands of
draft copies, and not keeping drafts on the server.  Mail saves versions
frequently, and sends a delete command to the server as it saves new
versions.  Gmail only honors the deletes rarely and sporadically.  I
haven't found anything in the gmail settings (in their web interface)
that help, though you might want to take a look.  To stop saving drafts
on the server, go to Mail > Preferences > the Accounts panel > the gmail
account > Mailbox Behaviors > set it to On My Mac Drafts.
